Let the bludgeoning continue.
No, if you pull the timing cover the cam index marks will be where
they are supposed to be.
The drive gear is independent of the cam.  If it isn't indexed where
you want it, pull it, turn it some and re-insert it until it falls
where you want it.  I'll bet you a giant dipped cone that your cam
index marks are properly lined up.
Think of it like a small block Ford or Chevy.  On those, the dizzy
gear is on the dizzy shaft.  On the A-series, the dizzy has the dog
and there is an intermediate shaft with gears on one end and a dog
interface on the other.  On the Ford and Chevy small blocks you stick
the dizzy and see where the rotor goes.  If you don't like where the
rotor is, you pull, turn and re-stick.  The only difference in the
processes is the A-series has a two-piece drive shaft setup, dizzy
shaft and dizzy drive shaft.  If your dog drive interface seems upside
down to you, pull it and rotate it.  It takes less time to do than
reading this post.
