I find that I need to remove a bit of glass from my passenger side window (long story). My local glass place says no problem if it is laminated glass and no go if it is tempered (can you say explode?

glass from Peter - door glasses were always tempered / toughened / hardened. If the glass itself proves to be flat when removed, I suppose you could get a piece a laminated specially cut but it will

My guess, and it's only a guess, is that your guides need to be shimmed in toward the center of the door. Adjust to keep the glass in the guides, but not binding. The guides may also not be parallel
