Hi Gary,
reading your post, we have a few suggestions and ideas.
Not being able to actually see the car makes things difficult to judge.
Question: Did you replace sills? If not properly aligned, this will affect
the fit of your doors and your bonnet.
Question: How did the bonnet and the doors fit before restoration.???
Question: Is your frame bent in any way? Did you ever check this out??

Bonnet: It's not a good idea to twist a good bonnet to make it fit, this'll
just create other problems.

Doors: What your are describing may mean the sills may not be installed
right, which is causing the misfit of the doors. There is not easy solution
to this, you may be looking at taking the Spit apart again if you want
things to fit proper.

Vibration: Are the u-joint centered? Some lower priced ones may not line up
too well. Is the half shaft vibrating. It could be the driveshaft being
unbalanced. You need to check all of this out. Big job.........
