> What size bolt do I need to plug where the valve goes into the head?
It's either 1/4" NPT (pipe plug) or 3/8" NPT. Unscrew the valve, take it to
the hardware store, say "I need a pipe plug this size".
> What's the best way to plug the pipe from the water pump housing?
If you plan to reconnect the heater soon, you can plug the soft hose with a
1/2" bolt. Use one long enough to have a section of smooth shank, and put a
hose clamp over the smooth part. If the lack of heater is more or less
permanent, then remove the pipe and the fitting it goes into, put a pipe
plug into the water pump housing.

No problem, in fact some TR2/3 were delivered this way from the factory (the
heater was optional).
