Sure, it's possible to do patch panels instead of complete panel
replacement. For example, the floors can be partially done, usually the front
half, and
a joint made under the seats. It would be nearly invisible and hidden by
carpet and the seats.
On the other hand, it's not a lot more work to just replace the entire
floor. And, most likely, you won't be able to buy just partial panels for the
areas you mention anyway. (BTW, only TR4A/250/5/6 floor panels are available,
so
will have 3 bolt holes at the rearward outrigger mounting and will need to be
modified slightly there).
To patch the rockers, if that's what you end up doing, would probably be
easy to fabricate panels from 18 gauge sheet steel for patching, rather than
buying a complete rocker/sill and cutting out just the portion you need.
You might look closely at the base of the B-post too. It's often rusted,
too, when the areas you mention are damaged. Peel the vinyl off that's glued
onto the inside, to be sure. This is an area that's pretty easily patched with
fabricated pieces.

But my first questions are about the body: Outerr sills and floorboards
need patching/replacement.
Question 1: Is it a stupid idea to try to do partial patching? Rear
floorboards are in great shape, just the front is bad. Hate to pull out
metal that doesn't need it. Also sills only have a few trouble spots.
Question 2: If question 1 wasn't a stupid idea, are there any sources for
partial patch panels - particularly sills?
