4A. You need to remove the top and store it away from the hood sticks.

4C. The hood stick cover is to uncover those unsightly hood sticks when
you do not have the tonneau installed. It is one OR the other.

The inside wall of the body, forward of the doors under the instrument
panel? The name for that is a kick panel. You glue rug material to the
kick panels. The one for the driver's side has a special scuff pad
adjacent to the foot rest.

Most people I know are more concerned about the engine heating up the
sheet metal and making surfaces uncomfortable to lean your leg against.
The stock heater can be OK with a tonneau if the passages are wide open.
