Throw-out bearing noises

I've finally completed the reassembly of my beloved TR4 after a complete
repaint and "freshening" of everything that that looked suspect when it was
removed for the repaint.  The car looks great, is significantly tighter, and
I feel like the significant time and cost was worth it.  However, the
throw-out bearing has suddenly developed a noise, and it's got me baffled.

Although I pulled the engine and transmission for the job, the only work
done on either was removing the clutch pivot arm to have the hole for the
slave actuator rod attachment welded up and redrilled.  Prior to
disassembly, the TO bearing was silent, having no more than 3,000 miles on
it.  Now, it emits a whirring sound whenever the clutch is engaged.  I'm
thinking that there was a slight change in the alignment of the TO bearing
and the clutch pressure plate fingers that's causing the noise.  Foolishly,
I am hoping that the two will find a happy balance sometime soon, and the
noise will go away.  In my nightmares, I imagine having to pull the engine
and trans out this winter, accompanied by a lot of background noise from my
saintly wife of 22 years who has been told that the repaint would return the
car to "like new" condition and be my last big car project for awhile.
