Thanks everyone for the suggestions for marking metal for machining.
Here is a summary.

The stuff to use is called marking dye or marking paint. Several
suggested Dykem Steel Blue. It can be gotten in spray can form or a
couple of liquid-with-applicator forms. 

Others suggested alternatives like spray paint and wide felt tipped
markers. 

A related product is Prussian Blue, an oily liquid that doesn't dry. It
is made for checking the meshing of gears and the fit of metal parts.
Paint one side, put the parts together then disassemble, and see what
touched by looking at where the blue transferred to the second part.
