Actually, in many instances these holes aren't made to drain out
water which comes in because the hood was down.  They're
installed to drain out the etching acids, water, and sometimes a
primer coat when the bodies a dipped or washed for cleaning prior
to painting.  The plugs are installed to keep the junk from
coming into the cockpit from underneath.
