Most likely the holes are for an exhaust temperature guage thermocouple.

I was just looking at latest HOT Rod Mags article on spark plug wires
and notice the little hoes in the headers about an
inch from the flange. Trying to figure out the reason for them, could
looking down threw the holes tell you the cyl is firing different mixture
colors ect. Input please Kvach
