No change whatsoever after changing the joints is worrisome and while it's
reasonable to suspect driveline balancing - I don't think so. That said,
it's pretty cheap to do and should be considered regardless (mine was $85 to
have it balanced). Have you ruled out wheels/tires? Did you make sure to
install the universal joints "in proper phase" (probably not an issue with
new joints at least not right away)?
I am not sure how the transmission mount being a little tall, or a little
short alone would cause a vibration. Maybe you have torqued it down out of
alignment, try loosening the mount and shifting the engine/transmission
until straight, and then re-torque.
Also is it possible the vibration is from the way it is running, and it just
wasn't noticed before because the old mount was so shot? One more thing,
check the engine mounts, if the tranny mount was shot the engine mounts may
not be far behind.
After all of that, then you may have to start looking internal to the
transmission.
