First paint with POR 15 and then spray Waxoyl over that. It's a waxy self
sealing film that prevents and eliminates rust. It's especially good inside
the frame, rockers and inner fender rail, as well as in the doors, door posts
and inside other body cavities. I also sprayed the underside of my body and
inside the wheel wells, especially in the front where the fenders meet the
rockers.
Actually I spray it everywhere.
I thin it with paint thinner so it seeps into the seams. The thinner dries out
and leaves a waxy fairly thick film.
I restored my car 20 years ago and still don't have any rust anywhere. I
bought a kit from JC Whitney to spray it in the rockers and other hard to
reach places.
Other similar products are available from 3M which may be as good but I can't
comment on them.

What options are there here? I have black POR-15 and had planned on using a
brush wheel on an angle grinder to clean this area to bare metal while I have
the fenders off and paint these surfaces with POR-15 and then spray inside
surfaces with either bed liner or undercoat after I put the new fenders on.
Should I be doing something else?
