Harry,

  A zero deck clearance is usually ideal. That being said, my pistons stand
proud of the deck by .015" but my head has barely been shaved (mostly trued
more than shaved) and I'm running about 9.0:1CR. I've been told that if my
head were shaved considerably more, say to take me over 10.5:1, then I might
encounter piston valve interference if I over-revved (past 6,000rpm) due to
rod stretch.
  The .060 over pistons could be getting a little thin on the walls. You might
be better off re-sleeving the block. Your machine shop should be able to
source a piston manufacturer though if you want to go with the larger size.
When I looked into custom JE pistons a few years ago they were about
$100/piston.
