I'm not sure how rain water may have gotten in with the car covered, but
you may wish to consider this.

The heater is located on the forward transmission hump near the
firewall. There are two hoses (incoming and outgoing) that connect
between the heater box, through the firewall and into the engine
compartment. These hoses sit exactly above the passengers legs. Check to
see if you have a leak. To be sure, run the engine, let it warm up and
turn on the heater.

As to the paint, you should use a bare metal primer (etching primer) if
you're going to sand down to the metal. If it was me, I'd then try to
match the color of the car with a finish paint.
