Have you tried heat ?  The manifold is cast iron, which expands slightly
faster than steel.  I've found that heating the flange as hot as I can
get it (like holding a propane torch on it for 5 minutes) will help
loosen the studs.  Alternate heating and cooling (by spraying on your
favorite penetrating oil, mine is PB Blaster) sometimes helps too.  Best
to do this off the car, as penetrating oil is flammable, you may get a
small fire.  But, it can't burn hot enough to harm the manifold, so just
carry on.
