I don't recall all the minor variations at the moment, but the two major
ones are the introduction of synchromesh on 1st gear ('TCF' TR3B/TR4),
and the shorter input shaft introduced during the TR6 run. The
4-synchro box has a very definite cylindrical bulge on the LH side,
while the 3-synchro box only has a flat raised area. The 'short' input
shaft does not protrude beyond the bellhousing surface, the early 'long'
one does.
Stiffening ribs were added, I believe around the introduction of the
TR250/5; and more stiffening was done during TR6 production. The
bellhousing flange was also thickened, requiring longer bolts/studs.
They all interchange, with some caveats and conditions, so it's not at
all unusual to find the 'wrong' box in a car. Especially one of mine
