IMO the most likely explanation is a bad diode inside the alternator.  A
single open diode will allow it to still work some, at greatly reduced
capacity, but I believe will cause exactly the symptom you describe.  

One other possibility is a bad connection between the alternator output
and the battery.  Try checking the voltage between the output tab on the
alternator and the battery hot terminal, with the engine running at
2000-3000 rpm and the headlights on (and the alternator fully connected,
of course).  More than about a volt indicates a problem in the wiring.
