I've had the same problem with the doors.
The tub I acquired from the DPO looked like it was welded together without
any consideration for accuracy. I had to cut one inner wing off to realign
since the firewall was welded skewed by 1". This, needless to say, created
problems elsewhere in the tub.
After much thought, I came to the realization that I would have to hang and
modify the sheet metal to get the proper fits.
You may have to experiment a little with fit. You might find that you need to
put shims under the hinges or, as in my case, lean heavily on the door to
reduce the gap at the sill.
I assembled the front fenders then carefully checked the gap. I either had to
live with a 3/8" gap or find a way to reduce it. I settled on welding a
length of coathanger wire to the leading edge of the driver's side door.
I know my panels won't be interchangeable, but they"ll fit and they'll look
good.
