I believe there was a 3 notch inner bracket  with  4 shims, and a one
notch outer bracket with 3 shims.  I do not fully understand the
significance of the different notched brackets. Could some explain their
effect on alignment and adjustments with adding and subtracting shims???

Michael,

Perhaps you got one of the brackets in up-side-down.  On a straight frame
the two sides should be set up the same (except for the number of shims) so
if you haven't replaced anything on that side use it as a guide.

Or

Look at the inner bracket.  The hole is offset.  Is the hole above the
center line of bracket?  If so flip it over and see what you get.  Do the
same with the outer bracket.
