OK, here are my ideas:
1. did you turn the input shaft slightly to see if the splines were
mating up?
2. Are you sure the clutch plate has the same spline pattern as the
input shaft?
3. Is the pilot bushing in the right place?
4. Is there something in the way that's keeping the gearbox from
going all the way?
I've done this, and it shouldn't be that hard. There is something keeping
the input shaft from going into the clutch plate all the way. All you have
to do is find it! Since you have the clutch alignment tool, see if it goes
in all the way. If it does, check its spline count against the input shaft
on your gearbox. Good luck!!!
