Last winter I installed two new seals from TRF. They were not the same,
though. They looked identical at first glance, but one had thicker and
stiffer rubber than the other. I got the impression that one was
older than the other. But they both installed OK, and neither one
had the sort of problem you describe.
Possibly after the car sits a while, the seals will get used to
being bent, and will be happier staying in the correct position.
The only problem I had was that rolling the windows up all the way
would start pushing the rear of the seals up away from the door.
I fixed the window tracks so the windows would not go up so far.
As a bonus, the tops of the windows no longer brush the edge of my
hardtop roof when I open and close the doors...
