If you loosen the top hinge nut (found inside the wing/fender and
accessible through a hole in the skirt that bolts to the inner fender),
and loosen the four phillips screws on the upper hinge, it will move
inboard and outboard if properly persuaded.

I'm working on the same thing, on a '71 B, after replacing sills and
front wingders (new word).  I was pretty carefull but the sill slopes up
ever so slightly toward the aft end.  So if the bottom door gap is
perfect, the chrome strip (at the "belt" line) on the door is +/- one
eighth of a stinking inch too high!....Crap!

And the new fenders are such that I must also fool with the
inboard/outboard adjustment of the door to get it all to fit.

It reminds me of one of those math/engineering things that I was taught
once, but no longer remember anything about, except the phrase "too many
degrees of freedom".  I'm really sure that I won't get this perfect. 
But it will be fun trying!
