Back 25 years ago when I ran copper head gaskets I would put some sewing 
thread around the water passages with the silicone, it acted like a mini 
O-ring. 
This was necessary if you ran an engine with a water pump and had block water 
pressure, so to answer your other question about o-ringing the bores.....
