FWIW I've never been able to get true repeatability with stock liners. 
I suspect that the larger the bore size (89mm+) exacerbates the problem 
since there is less material to support the clamping load.
I've had the best results using Ken Gs LA sleeves, requiring only 
finish honing.

I wonder if the shape changes to something different everytime the 
torque plate or head is applied.

perhaps the variations may 'stack up' against you.

perhaps the 'perfect' part minimizes this chance.
