If you seal it, guaranteed water will find it's way in. It always does.
My two cents, which isn't even worth that, is to leave it open. When I
restored my Roadster, I actually left the entire area in front of the
rockers where the fenders bolt in open. All I did was have a plate
welded to the body that the lower fender bolts can go into. But it's
totally open so it's easy to clean, and won't hold any crud there.
Unless you stick your head into the wheel well, you wouldn't even notice it.
