Peter,
I believe you have ground problem. I believe the body is not grounded
when the wire to the regulator mounting bolt is disconnected, hence, all
the body-mounted items (lights, etc) do not work when the wire is
disconnected.
The ignition problem probably has something to do with sneak paths that
the ungrounded body provides.
Run a #12 or preferably a braid from the body to the chassis and you
should be set to go
