Kick panel covers

What covers the access holes (to the lower fender mount) in the kick panels 
on each side under the dash?   It looks like there should be a square plate 
over it.  I definitly don't want water coming in.  Also, what is the best 
stuff to use to plug the holes in the floor pan and in the bottoms of the 
battery and air control wells?
