I think those dowels (the ones at 2-oclock and 8-oclock) are just
dowels, not bolts and indeed they do get the gearbox and engine into the
correct alignment. There is a lot of potential slop if these dowels are
missing and they are replaced with plain bolts.
I got mine from Moss but they seem to be listed as N/A currently. TRF
says they are current, 99 cents each, part number DP612 or just use some
3/8th drill bits to keep things aligned while you tighten up the bolts.
It was never clear to me if all cars had them or only some. I have heard
of poor alignment causing release bearing issues, I don't know if that
translated into judder. With a newly built system I would be wondering
about that clutch plate being in backwards...........

Mike, did you happen to see the two larger bolts, also known as dowel
bolts, when you bolted the transmission to the engine? I believe they
are special bolts that are approximately 3/8 inch diameter, and they go
in the 2 and 8 oclock positions looking from the rear. If you don't
have them it is possible that your input shaft is slightly off center
with respect to the pilot bearing so it wobbles and can cause judder.
This happened to me on my recent rebuild, now the judder is gone since I
didn't realize that the thru holes are slightly larger than the rest in
these two locations. So if those bolts are not present, it should be
possible to remove those and insert the right ones. Perhaps they got
used as starter bolts? In any case, I believe they are not simply 3/8
inch bolts and are slightly larger than 3/8, otherwise you may be able
to get them from the big 3 but I don't know if they are offering real
dowel bolts or simply 3/8 inch bolts.
