Door seams

Hopefully someone can help me with the problem fit of the doors. Now that I 
have all the mechanical things straitened out thanks to all of you, it's on to 
cosmetic problems. 

The doors on my 6 just don't look right closed. The seam at the door latch is 
big and the doors stick out a half inch further than the rear quarter panel. Is 
there anyway to get the doors to go in more?
