Window adjustments

Listers,
  I'm in the process of re-biuilding and installing my factory hard top.
However I have a small problem. The roll-up window glass does not align with
the windshield frame. Is there an adjustment I can do to make the window fit
with the proper alignment? Also, anybody have any input as to installing a
headliner? Is it sonething a novice can handle?
